Yes, Trojan Killer is designed to coexist with most antivirus and EDR solutions.
You can keep your primary AV’s real-time protection on; Trojan Killer will scan and clean alongside it. If activation, updates, or a cleanup step are blocked, temporarily pause the other tool or add an allowlist exclusion for Trojan Killer’s folder and processes, then turn protection back on.

Avoid running two heavy scans at the same time, and note that on managed (corporate) devices an EDR policy may require admin approval.
